The case led the Welsh nationalist party Plaid Cymru to end a cooperation agreement with Gething's minority Labor government in April, which needs opposition support to pass laws.
The following month, Gething lost a non-binding motion of no confidence in Wales' parliament, the Senedd.
"I hoped that over the summer a period of reflection, reconstruction and renewal could take place under my leadership," said Vaughan Gething, in a statement regarding his resignation.
"I recognize that this is not possible," he added.
Wales, which has a population of around 3 million, is one of the four parts of the United Kingdom, along with England, Scotland and Northern Ireland.
